Here we have a couple of shipyard designs, the larger one for the carrier class vessels and similar sized ships, and the smaller one for cruisers and ships smaller than carriers but bigger than frigates and destroyers. My idea was to have something that looked like it could be modular by utilising as many of the 'blocks' needed for the ships size. for example 3 'blocks' each side for the cruisers. Also, although i wont implement it, each block could slide side to side to build different parts of the ship, and if a ship was to be repared, just one side of the dock could be used. i also use similar design features as the smaller frigate shipyard, such as the bridge structures at the top. The structure on the side is inspired by the one in this picture: http://www.halopedia.org/images/0/0f/Shipyard.png. whilst allowing for a nice place to park when you want to buy something new.
Not 100% finished yet but gives you an idea along the sort of lines im thinking of.
